When I open a project with many prg files, the IDE does not open them all.
They are still part of the project and I can open them by using the
File/Open menu item, but previously the IDE automatically opened all prg
files associated with the project. Is this a bug?

Beside the project file (.xpj) Xailer saves also a file with the same name
and the extension .xdt, which contains the list of opened filed in the
editor (belonging to the project or not) plus several other info (f.e.
breakpoints). That is, the list of project files can be (and use to be)
different that the opened files in the code editor.
