To minimize all the IDE, you may minimize the main window itself, and the IDE hides all other windows.
ITOH, when running a program, all windows are hidden excepting the main one to allow access to several functions (i.e. stop the program).

It is most common and practical, minimize everything automatically, just as we use in Delphi, Lazarus, etc.
Clicks unnecessarily.
1-Minimize the application (IDE covered).
2-Minimize IDE.
3-Restore application.
ps: It seems that it makes little sense to have these two options as "checkBox"

I don't understand what do you mean, sorry. The 2 options are:
1) Minimize to system bar: It makes Xailer to appear at the system tray (near the clock), when you minimize it. Instead of appear in the program's bar. That's all
2) Hide windows on run: Makes Xailer to hide all of its windows (excepting the main one), when you run the program. If not, those windows (code editor, project manager, object inspector, etc.) stay visible.
What is exactly what you want?
